Commission is calculated on item subtotal after discounts. Shipping, taxes, and gift-card redemptions don't generate commission. Self-orders and canceled/refunded orders don't qualify.

Was a different affiliate coupon used at checkout? Was the purchase outside the 30-day cookie window? Was it a self-purchase (same account)? Has the order been completed from processing to delivered.
